1. Commanders are always allowed to be assigned to units being transferred. This is a base game mechanism, and you could do it manually without this mod, which also prevents transferred units from losing organization.
2. This is a long existing base game bug and it could happen without this mod.
3. You should manually appoint commanders and deploy formations if you are organizing them from different HQs.
The above issue is not a problem most of the time but it can be annoying early game or when trying to reorganize the AI's nonsensical distribution of units.
If possible - this shouldn't touch armies that the game creates automatically to transfer units between armies and should probably avoid merging generals into full armies.

Read the description of the "Recruit Number" button, it's never determined by command limit. If you don't want to recruit commanders for small formations, you can set the "Formation Size" to whatever number you want.
