Personally always been a fan of Gigastructural Engineering and (NSC3) New Ship Classes - bigger and better ships, stations, and megastructures to extend the late-game to more than just repeatables. You can even go in and disable extraneous stuff like the additional mid- and end-game crises in the former's control panel if you don't want to deal with them and just want the new stuff.

And ASB to give combat more depth (and longer battles) than vanilla combat. Ignore the person above, they are exaggerating. Yes the battles last longer, which means fleet positions and weapons (and weapon ranges) have more actual meaning, as do reinforcement from nearby systems.
