[SPOILERS] Am I missing something?
So. It seems like I've played through the whole expansion.

I visited Shellguard outpost (including all vents I could find).
I've done all of weapons designer quests and obtained gunships.
I completed engineer's and scientist's quests and obtained tanks, lockjaws and both upgrade anvil and module gun table.
I completed arena quests and obtained Praxis spear and mask.
I completed The Survivor questline and collected all weapons I could find on my way.
I collected one single Rebuilt Core quest and obtained a weapon from it.
I explored out of bounds and proven myself - I obtained Old Guard weapons.
I have access to both weapon shops - at the main outpost and at the rebuilt core.

Yet still, spawnable item pack shows a few more weapons from Shellguard addon which I haven't obtained yet and can't find them in any shop, for example "alien" weapons. Am I missing any quests? Is there another hidden location to visit? Or are they inaccessible by legit means?

You should try the Siegebreaker mission, there's a secret somewhere after beating the siegebreaker, before the teleporter. That room with the book might give a hint. That's for the alien weapons at least.

Hey, i found a strange lever at the SG core that can only be accessed with some kind of noclip (also used /fullbright to see it). As of right now I have no idea what it does other than turn of a NOT switch next to it.

Found possible answer (very boring).
In the outpost I found another lever and it just opened the normally closed door (behind that door is nothing). might be that the other lever too just keeps a door open or something

In the siegebreaker mission, there is a hole at the end that was being dug up. If you continue the work and dig deeper, you will find your answer for alien weapons.

how do you even replay the rebuild forteresse core missions? seems to be all one timer only

You can replay missions from the teleporter at the shellguard hub.
