I use pakrat to add the files.
But what I did find out, if you want to update a map with custom stuff in it, you have re-add the custom material to the map. Save up a back-up (pakrat does that for you though), it can come in handy if you didn't include all custom material.
Just remember, if you add the items to the bsp, save it, upload it to the workshop and find that you didn't include few files, don't re-add the files to the same bsp you just uploaded, cause [something] happens and looks screwed. Have to re-add the items to a new bsp.

1. I know the custom stuff is missing. I'm still trying to figure out why.
2. It isn't meant to be a test(chamber), it's meant to be a demo or a showcase. The lasers are the only real obstacle.

Ummm... all custom stuff is missing. You didn't include the custom stuff in bsp or the publisher tool is trolling with you.
Re-upload the map.

As for the map itself, it lacks many things, as well as a actaul puzzle.

This map isn't meant to be a demo for hl2. HL2 is a first-person-shooter, this map is meant to contain some puzzles and look like a Black Mesa Research Facility.

Fixed it: My custom ventilation vent texture was "$translucent" "1".

I've got a problem: Hammer says there's a leak but there is no leak, I search it for 3 days but couldn't find it, the only thing working is surrounding the ap with a big cube. Until I found the leak I cannot continue updating the map.

hm try using a ui entity instead of the bind command, that way you can also switch between portal gun ability and flashlight via game triggers

bind f "impulse 100". impulse 100 is the flashlight, but the point_clientcommand/point_servercommand crashes if I use "impulse 100" and it doesn't work if I use 'impulse 100'.

I am afraid i can't fix the flashlight because the console doesn't accept bind g 'impulse 100' and double quotation marks (bind g "impulse 100") crash vbsp.exe.

I'll focus on some new elements (teleporters or something like that) instead of portals, because portals belong to the portal gun, and the portal gun belongs to aperture science.
