But what I did find out, if you want to update a map with custom stuff in it, you have re-add the custom material to the map. Save up a back-up (pakrat does that for you though), it can come in handy if you didn't include all custom material.
Just remember, if you add the items to the bsp, save it, upload it to the workshop and find that you didn't include few files, don't re-add the files to the same bsp you just uploaded, cause [something] happens and looks screwed. Have to re-add the items to a new bsp.
