It's a soft requirement anyways, so if the game doesn't find it it'll just skip it, no harm done.

Bingo, there's a comment under it saying what it "just stopped working randomly", so I unpacked it, and lo' and behold, it's just straight up a full mod replacement.
I'll add it to the load order requirements, though goddamn that's an intrusive way to change that!
NPC ships I have installed myself and they are actually considered dungeons by the game and so wouldn't do anything to player ships.
The only culprit I can think of would be either FU, or the standalone B.Y.O.S mod, or any other mod what patches multiple species at once. Do you have any of these?
Or it can be a species related issue. Say, a mod is presented as a 'fix' for something unrelated, but under the hood it's just a full copy of the lyceen mod, but with those fixes implemented.
Which could interfere by overwriting both mods, since I only included the main mod as a load-order requirement.
What kind of mods would be mucking with it?
One thing I noticed though is when you don't delete the .shipworld before changing ships, it will look broken when you load that character until you put the ship it expects back.
So if I were to guess you might've just deleted the wrong .shipworld file.
