Keep in mind that I am comparing Biosphere Domes to the Vertical Farming improvement that shares the Purity Affinity - which gives +1 food and +1 energy.
Farms can be upgraded further, but the point is that they can surpass Domes in food production
Because of that I do not view Domes as being specialized towards food production with this mod - they are merely more worth building and capable of sustaining a city when built in significant numbers.
Think of them as the maintenance free alternative to Terrascapes for cultural focus.

It may also be hard to grow some crops and raise cloned-earth cattle without controlling the environment to a precise degree.
Anyway, the Purity-upgraded farms they compete against are better at raw food output and grant energy, showing efficiency and supposedly cash crops.
Either purity or harmony, you either terraform the land to take your crop, or you adapt your crop to use the land, but either way domes are costly and inefficient.
