Would a version of topbar_traditions_view.gui (or some part of it) from stellaris with all dlcs help you fix this?
Since I don't have the DLC only you fellas can test it.

Ascension Perks slots expand
the Traditions window is no longer larger than the screen, and the displayed traditions are not shifted down, so you can see 15 traditions.
The scroll bar for traditions is still missing, and the scroll wheel of my mouse still affects the map in the background.
The ascension perks area now fits its spot, and has a displayed scroll bar that can be grabbed and used.
When selecting a new tradition, that window is now perfectly normal.
So adding that mod fixes nearly all the issues. Sadly, that mod is not compatible with reworked psionics, and thus breaks that tradition, so I can't leave it installed.
Further, when selecting a tradition, the available traditions are shifted down in the window, so that the upper half of the window is empty, and the last available traditions can't be seen or selected.
I have the following mods equipped in the displayed load order as I'm typing this (tried swapping the last two already):
Size 25 Homeworlds.

I've got a couple of screen shots if you would like. I'm going to try starting a trial game with just your mod for additional info.
You can always try only enabling this mod and doing a test to know if it's this mod that causes it, but I did test before and it works fine.
