If you aren't using the data folder for mods then steam should have just updated it fine. But if you got mods in both places, high chances are they are messing with each other and you should take the ones in the data folder out.

That's the workshop folder for my research mod. Copy that from inside the folder and put it into the data folder and that will make sure it is updated.
If you have no mods inside your data folder, than steam is automatically doing it from the workshop folder already and it'll be updated.
Go here. Program Files --> Steam --> steamapps -->workshop --> content --> 594570 (this is warhammer workshop items). In each of those folders the mods are. Find the one for my mod or others and move it to Warhammer 2's data folder. See if that works.
