The order doesn't matter – whether you pick Mind over Matter first or research Psionic Theory.
The Tradition only becomes visible after you select Mind over Matter.
I tested this with Machine Intelligence, Hive Mind, and individualist machines using Virtuality.
Otherwise, I’d need to see the savegame to troubleshoot the issue properly.
pushed an update - could you check if it's working for you now? it should even apply retroactively, so no need to start a fresh game.
Though, just being able to make a contract with the animator of clay could be fun. Even organics empire could benefit of it, giving true soul and power to the machine.
