Your crew graphics/animations seem to be the problem, especially when in the little preview image when opening a ship design or in a fleet in conquest.
As a guess, it's maybe something related to the 'flight box' in the body plan file.
I'm not familiar with modifying the game. The way I found this out was by replacing your images and animation files with another mod's.
I clearly messed it up, as crew was replaced with a red cross, but the lag was completely gone.
It's not the modules, but specifically your crew, as you formatted them separately, so I could check.
If you could, an update to the mod which replaces these graphics, even with inferior ones, would be awesome.
The mod is unusable with lag, because FPS drops terribly. It's impossible to move the cursor when the ship preview image is on the screen.
Even making a fresh new design, saving that, and then opening it in the saved designs sections can cause it, with it immediately ending if you select something else instead.
On mage upgrades, I'll have another pass at their stats/bonuses to see what I can do to make them more dynamic. Unfortunately the game's framework for crew is very limited compared to modules, so things like firing beams or having mana pools/shields is (to my knowledge) not possible currently.
