The issue can be reproduced by setting an ai crew member to repair electrical systems and then firing off the E.M.P. from the navigational terminal.
The solutions I found was to either move the bottom discharge coil one space to the right, making it accessible from outside the sub, or to make it invulnerable to all damage (invulnerability to EMP doesn't help). I'm not familiar with the sub editor at all, so there's probably a better solution.
