Remember how Ned Stark died? He was executed by Sir Ilyn Payne - a character that was given no importance in the show and would later dissapeared alltogether. Of course, most wont remember him, most remember that Joffrey ordered the execution. Hence - in a way - Joffrey killed Ned Stark.
The Cersei situation is similar. Sure, she wasn't killed by a main character, but by 'bricks' but what caused those bricks to fall? Daenerys. I am pretty sure that when good ol' Dany went to attack the Red Keep, it was with the intention of killing Cersei. Was she supposed to land the dragon, walk up the stairway, ♥♥♥♥♥-slap Cersei and then yell Dracarys? I'm sure some people would've preffered that, but that's not how proper storytelling works (since everybody is seemingly a screenwriter these days).
