The second aghanim's scepter doesn't behave differently than the first, it simply provides more bonus stats.

what bout alchemist wise ? if that hero already has the 1st upgrade (buffed) onto him will we be able to give (as alchemist) that hero the second upgraded aghs buff?

No. Currently, second aghs is not "fusable".

No. Currently, second aghs is not "fusable".
what bout buffing a no aghs (buff) hero with a tier 2 aghs will the tier 2 stats go to the hero too or just the base aghs stats only?

It gives you the base aghs stats. I've thought about changing it, but Alchemist doesn't really need that kind of buff.
