If you take the skill on character creation in addition to installing the mod, you get 5 skill points. And that grants you the first skill. I have never seen the issue you are describing and this functionality itself is not even part of the mod, it is shared by all skills. So it doesn't sound like an issue with this mod to be honest. But I'm no expert here. Perhaps worth to check if you can reproduce it by only enabling core2 and divinomancy on new game, take divinomancy and some core skills and see what happens. But to be honest even if you come back saying it is a mod fault for you, I wouldn't have the slightest clue how to debug or fix this. I can't reproduce it myself either.
