Crate disapeared on side quest

Put to crates in to warehouse door when went into loading screen one of the crates disappeared looked all over did no see it any were not on top or below warehouse either

Just continue.
Hopefully its teleported to the NPC so open a dialogue.
Don't spawn a new crate in as this doesn't work.

I had the same thing happen to me yesterday. I got into creative inventory by using /unlimited in chat. Now you are able to spawn the missing crate. Use /limited to return to your regular survival inventory. Don't pick up any quest rewards while in unlimited mode.
