Is the relay physically connected to the network? The relay -> hopper feature will not function just
from being in the room (like outputs do) - it needs to be physically connected. The benefit of this is that you do not pay the energy cost-per-item from the beacon.
Is it possible that the ore is balancing across the hoppers (as is default behaviour)? Do you get the same behaviour if you replace the outputs with plain hoppers (with ore in them)?
I suspect the titanium single-item hopper (once empty) is pulling gold directly to it from the adjacent hopper, and at that point it would no longer accept titanium (being a single-item hopper). If this guess is correct, it is due to the behaviour of ore in hoppers rather than a bug in this mod.
Any other pipes/conveyors/hoppers nearby that might be causing odd interactions? I note from your screenshot that the filter (with a block of what looks like gold on it) states 0 items transported.
(bear with me, I'm trying to rule things out to get to the root of the problem)
I just realized something.. I have 3 teleport networks.
Main Surface teleport network: works fine, however this is the one that seems to have the intermittent gold/titanium pulling. I have 2 hoppers full of ore, one of gold, one of titanium, I have 2 output hoppers attached to ACF's set to gold/titanium, watching them, I see gold pull some, then stop, then titanium pull some then stop, and it will cycle, sometimes stopping entirely. I upgraded everything to the mk4 beams, fixed any power issues I found, and it still does that.
Mine teleport network: this is the network that has the gold pulling issue. I can't yet connect to the main network, need to go 520m over and 275m up to get to the nearest leg of the main network.

Mine teleport network setup: I have 1 wireless port connected in a 35*35 room, I have a input hopper 4 blocks outside the room, (that's 5(i think) blocks from the wifi port) that connects to the wifi port. from there, i have a 3 bundles of beams coming out of the top of the room to get them to where I need them, at the end of the unloading zone (where i have the output hoppers) I have 1 wifi port (yeah, i know they have really small ranges outside of rooms) but they were close enough that it was OK for me. that's when I noticed the problem when all I got was storage full of gold topside about an hour later
what I did was place the red hopper, assigned it to titanium, placed the ACF, set it to titanium, then placed the output hopper, that then started to pull gold (from what I know, the ACF doesnt count items as transferred until it leaves the belt
I just ran through a test, I can't seem to reproduce the error with stock hoppers, or one of the tricky hoppers (I think it was the 2k single item I tried).
The last time we had an odd issue like this it was actually a bug in another mod. What hoppers are you storing your gold/titanium ore in (the source, where the gold would be erroneously coming from)? Are there any other mods you are using (other than this one, and tricky's hoppers?)
