In addition to that, if you for some reason (like me) have both mods installed on Paradox and through Steam (coming back to the game after a while), then the in-game Paradox Mod Manager (PMM) will mostly prioritise showing as installed on Paradox. Just delete it in the in-game PMM and it will show up as installed through steam.
It also seems to only show 5 at a time, even if there are more, so you will need to exit and enter the game to go through the rest (make sure you have them on Steam first).
Where PMM priotises as installed through Steam, even though they flicker on when opening PMM as being installed on Paradox, it will not give the option to delete from PMM. In that case, you will need to:
1. Temporarily unsubscribe those specific mods on Steam
2. Close and reopen the game
3. Delete mods from Paradox Mod Manager
4. Re-subscribe on steam
