That sucks. Really weird that it didn't happen the first time, seems like the engine is doing something slightly differently even though everything should be exactly the same after a fresh restart.
I could try to place the helicopter a bit higher so it falls down a small distance on mission start just to make absolutely certain that no part of the chopper is actually inside the vessel. The short fall shouldn't damage the helicopter, so that may be a solution. Unfortunately I'm not home until the weekend, so it will take until then for me to fix it.
I'll update the description to make it more clear.
