I've tried building an optional second way up to the top of the building but I'm having some problems with updating the map.

Ah, yes, I've encountered this glitch multiple times myself when I tested the map. Unfortunately, there is no way for me to fix it.
It is easy to avoid it though:
As long as you quickly wall-jump up the pipe without pressing against the walls for too long or instantly grapple to the top, you should be fine.

I'm experiencing a glitch where I bug through the walls in the green boxes and get permanently trapped inside the boxes
