This is not an isolated issue, Heinlein has broken something about custom portrait races, other affected mods include Peglaci and day of the tentacle species mods, even free the platypus mod has been affected.
Please update these mods for Heinlein. (1.3.x)

I'm also looking into a bug where custom portraits appear to be over-used by the game in generating AI countries. Strangely enough it is looking like your inclusion of pre-defined govts prevents the bug with your portraits.
