Modded factions should work. Sometimes I find mods that don't work though. If you have a specific mood/faction that's not working, let me know and I'll look into it.

You need to start a new game to change factions. To force a new game, go to the parameters (top right of the role assignment screen before you start the mission). The first parameter is 'force a new game'.
