I am not aware of why this happens nor do I know how to fix it.
You could also use "{ALL:{ALLMUTATORS:Flags}}" for one team, and grab the flag names in the console when you load a map with your flag packs enabled as the framework prints out the name of each flag it uses for each team.
I can't fix the glowing soldier bug for now as I don't know the direct issue for that.
However, if a scripter/coder is willing to submit a PR request (aka help fix my bug for me) then I'd be willing to accept it and put it into the addon. The source code is public on GitHub and is the link is in the description.
But.. but! After further inspection to the code, there is a piece of code that runs when the driver for a vehicle changes which is intended to change the material of the vehicle to fit the driver's assigned flag. The logic in this code might also unintentionally change the material of the actor. I have to do some additional testing myself to ensure this is the case, and if it is, I will report with a bug fix for it.
Although you mention not modifying actors upon vehicle entry/exit, do actors become modified upon spawning or at some other time? If so, could you add an option to disable this to try and see if that solves the issue?

This was observed with the Day/Night cycle mod enabled BTW, and I am certain that the issue is occurring due to this mod.
When ragdolled they will begin glowing again as normal but once they stand back up they lose the glow once more, and this may even persist through death and respawn, as I've noticed increasing amounts of bots losing their glow as a battle progresses on a map with vehicles.
Corpses, however, do keep on glowing since they probably count as ragdolls or something.
I've also encountered a similar visual bug in which the opposite occurs; an actor appears to be glowing in the dark even under normal vision, as if they are emitting light, while under night vision they appear as they normally would. I think this may also be caused by the act of entering/leaving vehicles.

All you need to do is type in the name of the flags you want to use in each team.
