I always thought it was a glitchy mess that only does its job halve the time, but now I learn the issue might be with extended information showing me a buff that isn’t there. And that is kind of hard to verify.
Statistically, you will miss 10% of your 90% hit chance shots. That's how it should work and that's how it does, with Aim Assist disabled.

If you know exactly what you're doing, you probably can fully disable aim assist via config. To me it was simpler to disable all aim assist at the code level.

Beta Highlander is Beta because it contains new features that have not been extensively tested in the wild. If there are any issues, we don't know about the, and this is why it's Beta. If we knew about a particular instability or a problem, Beta wouldn't be released at all.
There is currently one known cosmetic issue with the Beta Highlander, it will be fixed soon.

I have done extensive research of the XCOM hit chance calculation system, performed a lot of testing, and even submitted a few related bugfixes to the Highlander to fix some edge cases. I have spent over ten thousand hours playing this game and creating mods for it.
I don't know what tests or "math" you think you have done, but it's wrong, sorry. And as a personal advice: don't trust some mod's output. The only sure way to know the real chances is to examine the source code and run tests with debug logging enabled, which I have done, and I'm pretty sure you haven't.

What you're saying is simply incorrect. Cover bonuses are the same on all difficulties, and the hit chance you see does take into account cover bonuses and range modifiers.
It is added in certain situations, such as when you miss too many shots in a row or have too few soldiers left. The bonus doesn't guarantee XCOM hits or enemy misses, just makes them more likely. The purpose is to make the players feel the game is more fair, because the human brain focuses on bad things and forgets good things, and sucks at estimating probabilities. In the eyes of an average player, 80% shot is basically guaranteed. It is ironic that despite the game actively cheating in the player's favor there are so many complaints from players who think the RNG is cheating in favor of the enemy.
Aim Assist bonus is contextual, and not always added.
Other games typically have aim assist to help players handicapped by using controllers, in XCOM 2 aim assist was added to help players handicapped by having a human brain lol
I guess when so many believe you need 80's to 100's to land a hit, it makes sense you would never try lower percentages for serious situations. I don't recall ever missing a 30%, since on average most of my shots were around 70s to 100s.
I know it's a mindblowing concept, but if it's not 100%, it can miss.
Yes, the game is cheating in your favor. This mod disables it.
