To be clear I meant just for the single object in the list for the mod one wants to remove, not the whole JSON blob. Anyone doing so, does so at their own risk and hopefully understands using mods, removing mods, and manually making edits to saves can all cause unforeseen and incorrect operation.

Next time it saves it will just save without that excess whitespace in the JSON object part of the save and no warning.

At the very top of the save file is the JSON data for the mod list contained in the save. To eliminate a particular mod from the save manually, replace {}, and all the text values with hex 20 (spaces) to eliminate that whole object from the json blob. The save does not appear to have any integrity check.

Just a head's up, this mod is throwing a LUA error in the game logs as of today's update.

The script was broken... No idea how it worked in the first place...
