As it currently stands (and will probably remain) quality of life automation features are a bit lacking for the resupply of drone carriers.

In the late game the auto-trade technology will unlock the ability to enable the carriers to auto-resupply themselves from local sources (prioritizing player assets first, but will buy from others if needed) but otherwise there is no reasonable method to either configure that automatic behaviour or to specifically setup automatic exchange of resources between ships.
