I fixed it in creative for me, but wanted to tell annyways.
You could use the Soul Syphon NSC, which is linked in the description. One CPU extender will still need to be removed, but the rest of that ship should all be vanilla compliant. The drawback is there are less thrusters & turrets, by default.
In either case, modifications would need to be made, to function in vanilla.
Additionally, a 2nd cockpit was added inside the hangar. This provides more options during tougher enemies.
