if i wanted to only use the updated version of Mining System Overhaul, is there a way I could remove the Universal Companion mod without breaking the others? playing singleplayer so I don't mind making a local copy, just not good at making edits myself.

You sir are a legend, the input boxes come up if I click into open space, but the combo boxes are empty, I think they must have changed the commands that allow you to populate entities into the table but that is a guess. I've had a bit of a poke around but only know enough to be dangerous and not effective.

There's a button top right when a Mining Detector is installed on ship

and to be fair I think the game should just have the option to only show warnings or errors like that in build mode but ¯\_(ツ)_/¯.

hmm i can add that the transporter software is not activated if you have not unlocked the transport blocks yet. (I am not at that stage as well, and got used to just ignore that warning)

On the Universal Companion Upgrade it has the Increased docking range Bonus. which makes it for people who are not at the point to build transporter blocks to have the Endless warning to build a transporter block because of having a transporter software installed but I can not build one...
