On the topic of the rules for the Zendo game not being implemented into this, you can use the deck of cards on the table to emulate this. Red card = yes, black card = no.
I tend to play more of a freeform version of Zendo though, where the host makes up a rule, creates a passing and failing test, then everyone makes their own tests with the host evaluating each one as a pass or fail. This version is a lot more collaborative, fun, and freeform imo.
That said, the real set has one advantage: its pieces are translucent, so it's easier to see nested pieces. I've found that turning the alpha channel of the tint on pieces down does indeed create translucency; 40% seems to look best to me (which surprises me, I would expect it to look best somewhere above 50% but it didn't). I looked into the script for the spawners and my eyes kinda glazed over because I don't actually know Lua or TTS modding hooks, so could you tweak it so pieces are translucent, or at least so there's a translucency option so we can see details about stacked and nested pieces?
You can hold Alt while rotating to rotate the piece on its side in case you didn't know. You can also use the Gizmo tool to move structures without messing with their rotation.
