General knowledge about trees.
Before you begin to build something, you should delete any trees in the area where you want to plop a building, road, etc. If you don’t do that, trees are not going to be removed, they are just going to get hidden. After deleting/eliminating/bulldozing them, you are going to free and space in the trees counter, where the vanilla limit is 250,000.
For this, you can use the standard vanilla bulldoze tool, marquee selection and delete with move it (not recommended if you are going to select to many trees), or the tree brush in the mod Extra Landscaping Tools.
