The rabies isn't actually a function of the mod. Domestic animals get it when they are in contact with wild animals or humans who have it. And livestock on the edges of settlements tend to get it more and spread it to humans. You are right, however, that once they get it the only way to get rid of it in animals it to kill off the entire pen. Its one of the major reasons it's better to have two smaller than one larger pen.
A shame, having chicken wander freely in open spaces between buildings was a good way to fill them.
They don't really wander that far, but they don't come back for water and very often die from dehydratation.
I don't know if it's related to your mod, but I built a coop between some buildings since thre is not much decorations yets, so I have lots of chicken wandering in the main populaiton center of the town, and also a mjor outbreak of rabbies for years in the same area, even though there isn't a singe wild animal there. I'll try to destroy the coop and tell you if there is any change.
