Part 1: Myst Island
Let me start this guide by saying this: If you haven't beaten Myst yet, stop now. I'm not going to tell you how to get to any of these places, I assume you've beaten the game and know how to solve all of the puzzles.
Furthermore, if you want a spoiler-free version of this guide that doesn't have pictures of the secrets themselves, check out the tumblr version of this guide.[twitch-eaglehart.tumblr.com]

The first egg is easy enough. Start by raising the sunken ship. With the ship raised, there are ropes you can climb up into the crow's nest:

Once inside, you'll find a carving of Jamie and Adam from Mythbusters, as well as a Moiety dagger from Riven. Jamie was actually the one that sculpted one of the prop daggers used in the making of Riven.

The second egg is inside the fireplace. This egg was actually never completed; if you enter Hannah Gamiel's initials into the fireplace, the game tries to award you an achievement that doesn't exist, and you're stuck in the fireplace like a dunce until you load the game. It's likely this one will be patched out.

It isn't yet known how you're meant to reach the third egg: If you head out to the gear platform and look over the railing, you can see something on the beach behind the tower

If you manage to get there, either through hacks or by using glitches to fall into the ocean, you'll find a polaroid

While you're flying around, take a moment to look inside the horizontal gear on the gear platform, for a message left over during the making of the game. (No, saving there doesn't trigger anything or have any adverse effects)
Part 2: Mechanical, Stoneship, and Selenitic
Head over to Mechanical and enter Achenar's secret vault. You'll see a meat cleaver stuck into a block of wood near the door

When the little door is open, standing nearby will cause you to crouch, and you can get a good close look at the cleaver's surface. Inscribed in the reflection is a message that's very hard to see. Move back and forth a bit if you have trouble seeing it, it's in very large swirly letters.

Now head over to Stoneship. Go to Achenar's room and find his dresser

Turn the hologram on, and set it to the skull. Then, open and close the drawes in the following order, assuming the top drawer is number 1 and the bottom is number 7:
Open 4, Close 4
Open 6, Open 2
Close 6, Close 2
Once you're done, if you open the bottom drawer, you'll find a photo of Jeff Dunham and Achmed, the Dead Terrorist.

Now go to Selenitic and get into the Mazerunner. From the very start of the maze, you're going to go:
N / W / N / E / E / S / S / W / SW / W / NW / W / N
Here's a crude map. Red nodes are the normal route out of the maze. Follow the red lines instead.

Once there, you'll find a crashed mazerunner on the northwest corner
Part 3: Rime
Rime's crystal imager has one solution that lets you see a screen from Riven. However, there are also 17 other solutions to the imager.
7 of them are variations of the incomplete combination in the journal upstairs, and will give you glimpses of an age (commonly called the puzzle age or the baked potato age) that was also in realMyst's imager.

The other 10 solutions give you photos taken by Cyan's developers.

Part 4: The Endgame
The final three eggs are pretty easy to find. The first thing you have to do is get the good ending, and return to Myst after Atrus has been given the white page. Once you're back, you'll be able to find copies of three other games made by Cyan, and clicking one of those copies puts a visual filter on the screen that resembles what that game originally looked like. Clicking the copy again will disable the filter, but if you don't disable the filter it will persist through loading new games. More than one filter can be used at once, but it looks like ♥♥♥♥.

A copy of Manhole on 5 floppy disks can be found behind the clocktower on Myst Island. You can walk around the back if the wooden door is open. Clicking on them will give you a black-and-white stipple filter.

A copy of Cosmic Osmo on CD can be found inside the spaceship on Selenitic, along with a pair of fuzzy dice. Be careful, because once you leave the ship, the door closes and you can't get back in again. This disk will make the game monochrome.

A copy of the original Myst can be found in Mechanical, inside the music box next to Sirrus' throne. Clicking on this disk will reduce the game's color pallete.

Yeah, there's a couple ways to fall into the water, but none of them are intentional

Hello, @Twitch. I was able to find the polaroid snapshot without hacking. I fell into the water from the ship. I describe how I did it on this post: https://gtm.steamproxy.vip/app/244430/discussions/0/3318610798946478300/
Not sure about the necessary conditions for this to work. I could only duplicate it at night, so far. Not sure if climbing the ropes is a necessary precondition.

HOW TO VIEW The PUZZLE AGE

I've managed to work out why I and some other people have been unable to view the puzzle age. For what ever reason for its combination to work, you have to have first entered and viewed the photo easter eggs at least once. (The only real reason I can think of why this might be the case is that the puzzle age lacks the modularity that it did in the original real myst. But thats just a guess on my part)

Just tried out some of these Easter eggs. Pretty neat! Worth noting I was able to view the Polaroid without hacking due to a glitch on the sunken ship. To the best of my knowledge, it can only be triggered when in classic Myst mode and the graphics are set to the lowest setting (I’ve read that other people have encountered this glitch too, but it could depend entirely on the computer you’re using to run the game). If you open the door that normally leads to the Stoneship Age book, instead you’ll see the surface of the water. Click and you’ll fall through, now you’re looking up at the keel of the ship! From here just switch to free roam mode and simply walk the shoreline over to the photo. You can get back to land this way too, meaning you do not have to load up a save to continue playing. However, I was unable to see the message under the gear when I walked back up. Guess I hit the normal boundaries before I could clip through it.

Great easter eggs! But... I'm glad I kept the older version of realMyst which has different ones. I especially love the MANY ages you can find in the Rime Imager.
