It makes sense to let him go so you are not changing anything in the timeline. You'll have to fight him either way, but don't kill him. This would be the "intended" way for the Devil path if you're following the roleplaying idea of this build.
Now, if you plan on staying Aeon, then it would make sense to either kill him or correct his mistake. So it's just a matter of what kind of roleplaying you're going for.
As a side note, even if you decide to kill him, you can still go for the devil path, as long as you've picked enough devil choices during your mythic quest.
