After 2+ years of waiting, I can finally say that KILL la KILL -IF works on the Steam Deck, with some major caveats.

You can only boot the game in Desktop Mode with GE-Proton9-20, attempting to boot in Gaming Mode will currently result in a infinite loading screen.
You can only boot the game with GE-Proton9-20, the game works in both Desktop and Gaming Mode but Gaming Mode requires a Patch to be installed first.
The gameplay works without crashes but FPS will tank during combos unless you are playing on the lowest resolution.
The mod, Kill la Kill -IF - Restitched[www.nexusmods.com], works perfectly and will be covered later in the guide.
I don't know if online works as I've been unable to test it. If I ever find out, I'll update this part ASAP.

"Is it even worth playing in this condition?" That depends entirely on you and what your looking to get out of it. Do note that if the game's playability ever improves, I'll update this guide as soon as I hear.

Installing GE-Proton

First things first, we need GE-Proton to even play the game, luckily its easy to install.

Open up Discover
Search for ProtonUp-Qt and download it, then open it.
Once opened, Click Add Version in the bottom left.
Click on GE-Proton under Compatibility Tool and choose Version 9-20 or higher, then click Install. Restart your Steam Deck after its installed.
Navigate to KILL la KILL -IF in your Steam Library. Once there click the Gear Icon > Properties
From there, click Compatibility and set it to GE-Proton9-20 (or whatever you installed).

If all went well, the game should now just work in Desktop Mode.

Gaming Mode Patch

Thanks to a user on Reddit named Bkacjios, Kill la Kill -IF now runs in Gaming Mode after downloading a fix.

Open up this Github link[gist.github.com] then click on the blue link.
In the new tab, click on Download ZIP in the top right.
Once the download finishes, open it. The files inside should look something like this.
Navigate to KILL la KILL -IF in your Steam Library. Once there click the Gear Icon > Properties
In Properties, under Installed Files, click Browse...
This'll open up where your game is installed. Drag and drop the file Kill la Kill - IF Launcher Patch.sh, from the zip we downloaded, into the same folder as KILLlaKILL_IF.exe.
Now Right Click Kill la Kill - IF Launcher Patch.sh and click Properties. In the top, click Permissions then enable Is executable. Click OK in the top right.
After that, Right Click Kill la Kill - IF Launcher Patch.sh and click Run In Konsole. Once the Konsole prompts a question, type y then click enter.

You are finished and Kill la Kill -IF should now boot and run on SteamOS in both Desktop & Gaming Mode, massive thanks to Bkacjios for creating the patch.

Launcher Settings

If you want more consistent FPS that doesn't tank every attack then I highly recommend you put all settings as low as possible, especially the Screen Resolution as that'll give the biggest performance boost.

Kill la Kill -IF - Restitched

Completely optional but if you want KLK IF Restitched[www.nexusmods.com], which re-balances the game, adds characters, and improves performance, follow these steps.

Open up the Mods Download Page on Nexus. (You may need to create an account)
Click Files and under Main files, click Manual Download.
Then Click Slow Download, and the download should start within a few seconds.
Once its downloaded, open the file up. (It should look something like this.)
Keep the file open while you navigate back to KILL la KILL -IF in your Steam Library. Once there click the Gear Icon > Properties
In Properties, under Installed Files, click Browse...
This'll open up where your game is downloaded. In the file we downloaded, click and drag both the folder ResourceWin and the file 01_play_data.bin into the games folder. Overwrite anything it asks you to.

You'll know its working if you see Restitched under the title on the boot screen.

Got through the first mission without skipping any cutscenes with no crashes while using GE Proton9-27 and playing in Desktop Mode, it's likely an issue with the cracked game or how the cracked game was set up on the Steam Deck (If I had to take a random guess, something like Visual C++ or DirectX are probably missing and need to be installed in the games prefix).

I don't know how kindly Steam would take to me helping anything related to pirated copies though so that's all I'm gonna say on the topic lmao

GE Proton 9-27 its just after the storymode cutscene ends it happens, if i skip before it ends its fine. downloaded from fitgirl probably the reason why

Which version of GE-Proton are you using? Is it a specific mission crashing or all of them? Were you playing in Gaming Mode or Desktop Mode?

I'm unsure if I can help you fix it but I'd like to see if I can recreate this issue.
