For me it was only Rimdark40K causing these issues. But I put the Cloning mod to the bottom of my modlist just to be extra safe.

Mod settings however consistently reset on game restart however.
Other oddity, wondering if anyone else is having: Babies have no genes except the clone gene, if their progenitor is no longer on map when they are finally cloned? I made some embreyos of prisoners before releasing them, made clones later, they are marked as the proper xenotype, but missing the genes.
