Artifacts, gems, AND microbes all go to the museum (so best be sure not to sell or process them, I've made that mistake).
Both Artifacts and Gems can also be found by slaying certain specific enemies.
Ore can mainly be found by destroying ore nodes with a gun. Every planet has two kinds of ore nodes (like copper and aluminum on the second planet).
All ores or ore blocks can be bought at the traveling merchant (you first need to visit a corresponding planet for it to appear).
Shells can be proccessed for sand at the deconstructor, cosmic jelly can be processed at the medical station for vitamins or at the composter machine for fertilizers.
Batteries are used for creating watering bots. They can also be created at the Battery Stations, but that's really late-game.
Electroplasma can be found by slaying some enemies (like fast flies from the first planet)
