They have flares mainly because of limitations on the systems of the time. They light them up when pissed off.
That said, the guards are pretty relaxed at the moment, not expecting company of any sort.
Later levels in smaller areas feature guards with flashlights in interior environments.

Because they're invisible. The lights were put there by the devs so you could always tell what you were doing. Implication being that, outside of multiplayer, the lights on your suit aren't actually lit up all the time.
