Does anybody know how to do those colour mods? I've considered trying to attempt to remake this and add more colours in hopes of fixing it, but unlike with things like the unit models, I don't even know where to look for the colour files of the game are saved.

Every major update causes the assets to get rebuilt. Their faction saves reference the entry on the table instead of the actual color name or icon name. The order of the table changes so too do your flags then. I wish they would just save the color name instead. Regardless, I just have to rebuild them every time. After this update, though, my colors are fine; my icons changed for just a few. This makes sense, as the devs only added new icons and not new colors.
I recommend you just go in and rebuild and not wait for an update. This mod appears to work well enough to play just fine, at least for me.
