Never played the successor, but in it's description it said: Load order: should be below all Crisis Managers and ADT and above NSC3 , so I guess you should place it on the start of # VIII / 8 just before NSC if you use it.
As for double criteria...this is just a framework where you could arrange your modlist. The last testing and placement is still up to you, as no one could ever imagine what mods you have in your modlist and which ones need special placement. Try and error, while using this guide as a solid base. As a thumb rule, I'd suggest to lean on the heavier side of the mod, the one that does more in-depth changes or overwrites other mods.

For simple buildings and add-ons you may try # II/2 Flesh on the bones.
Argh...400+ sounds quite overwhelming. Sort outdated ones out in first place and you'll end up with ~100 possibly. As posted above, if you are following this guide, you should be able to get a stable game in 99%. There are always mods, that produce incompatibility with the one other mod you defenitely don't want to cut out. Then you might want to get used to Irony Mod Manager tool to include all your desired mods into one single self produced mixed mod. No matter what, every PDX patch might kill your efforts or you have to play downgraded version. Last but not least, I managed to have a nearly stable modded game with ~200 mods, but needed a lot of testing first. Have fun!
