If you're interested, in the bugfixes folder there is a crash that I've found with Black Death and patched in case that can be of use to you.
Also in one of the constants.lua file, I wrote a mathematical model of transmission chance in relation to how long you're exposed to the virus. Use it as you see fit!
Also just a heads up: Dirtiness will be going away, so you won't need that extra code. I noted the comments in the code and agreed it would be more fitting to use the pathogenometer to check for dirty critters/players.
To address your questions:
On the server I play on, there is a hard stance against custom player characters. And so I thought it good to add an option for people like me to still enjoy your mod without having to disable it outright.
For soap and the virus transmission rate: this simply came down to preference after many playthroughs. I too thought of soap as a very powerful item at first, but as games progressed, people would still very often catch the plague even with it being craftable for everyone. And given that there is roughly a minute's window after infection before soap becomes useless, there is often not enough time to craft it and the trees were still relevant.
