The design.xml should be the only one you need. The other two should automatically be generated by avorion if you add the design file to the ship blueprint folder.

(I assume you are refering to the steamlibrary workshop folder contents)
But generally there is a bug with workshop designs not showing up in their ingame folders after some update, nothing I can do anything about, sorry.

Looks like most of your designs are broken, only the design.xml is in the file, missing the .meta and .png.
