While I think Zip boxes are cheating, because they offer an excessive amount of space in the volume of a compact container, I think 'large' containers don't have enough capacity, compared to compact containers. So ... anyone want LARGE large containers? :}
2. Running out of water could be related to the previous problem. One (or two? can't remember) purifiers are actually switched off so that they don't produce more water than the refineries can handle. If you had to rebuild the purifiers, they are probably all activated.
If you have too many purifiers running, they will eventually overflow and fill up your containers with water ...
3. Personally, I consider Zip boxes cheating. While everyone can cheat (themselves) in a single player game as much as they want to, I generally avoid it. So, no Zip boxes in my blueprints. (Same for the "wheel glitch" or whatever you want to call it.)

As for making it float - I just tried; it's too top-heavy and will overturn. Fixing this would either make it ugly or require a complete redesign.
If you want to adjust the legs, just build it upside down in creative, change the legs and make a new blueprint. (You can also swap out the base foundations with floating foundations this way if you want to experiment with this.)
