What you describe there is how our vehicles are put together via lua. We start with the main vehicle and then have all the parts spawned in. This makes it impossible to save any attached stuff to the vehicle parts because they will always spawn in again, after the main vehicle.
We wont add a fix for this issue because it would be to complex to code a good working duplicator function that covers everything necessary. Besides that, our Dupe and Save compatibility only relates to saving the skins, colors and bodygroup of an SW vehicle. Especially for multi parts vehicles like you listed.
My prebuilt vehicles are meant for people who can't build there own in gmod. Of course they still will try to enhance these vehicles with props and stuff, but you need to accept the limits like in this case.
I figured this wasn't gonna be fixed due to complexity but it was worth getting out there regardless just in case any body else try's to do this.
