Stuck right after the StarCore wakes up

There's a short dialog with the NPC, I get a beam upgrade, but now I'm trapped between two different grey walls that I can't open. Nothing interactive. Am I missing something or is this a game-breaking bug?

Keycard Glitch

There appears to be a glitch with keycards where you randomly lose them. I'm stuck before the final boss because I grabbed all three card chips and when I got to the door I only had one.

Map of the game. Locations of items are not included. Color coded each section to match one of the colors of that stage. This is all in the game, but the split from the first level makes it difficult to tell where you need to backtrack for items.
