Unpopular opinion: I like Perseus Mandate most

Somehow the nightcrawlers seemed really cool to me as a concept, like a mysterious third party interfering with a turf war. Also the gameplay brought in by scarecrows and ninja-nightcrawlers is a huge step in difficulty. I thought the ghosts in Extraction Point were really tough (and the leviathans) but Perseus took that even further.

I like it more than EP. PM has some of the best gameplay moments too. I love the part where the giant robot/mech whatever is chasing you through the research labs.

you struggled against scarecrows? the fixed ghosts whose holes are seen from 2 meters away?
you can shoot their hole to kill them. and even if you jump in their hole, you have plenty of time to shoot them dead before they damage you.

would have liked the nightcrawlers way more if they did not have edge lord chara design.

Scarecrows were an issue because if I didn't kill them when I saw them to save time or ammo, they would often be a hassle later in a fight or when backtracking. No, they're not hard on their own, but you don't want them adding to a fight. Thankfully most of their spawns are far from other enemies.
