Some people stated they have success with GE Proton aka glorious eggroll proton.
You can try to use older version of proton which matches steam os 3.4, but I do not know the original Just Cause proton version.

the version of proton is the same for 3.4.11 and 3.5.7
from what i can gather, this is not a game crash but instead a SteamOS crash (gamescope) as mentioned in other posts
The game is crashing. Gamescope is just a DE to run games. Verifying installation tend be incorrect error. The most likely issue is an application crash.
Unless we are talking about Mesa bits crashing which unlikely, AMD kernel driver crashing is rather catastrophic. You freeze the whole system. Application crashing is rather common for gamescope. Verify installation can be DRM issues etc.
After the crash (veryfying installation followed by the boot video and return to homescreen) if i jump back into the game, it will crash soon enough. It is only a matter of time.
If instead i reboot Steam Deck and then launch the game WITHOUT EVER invoking any steam overlay during gameplay, the game seems to run without a problem, no crashing.
I should further mention that i have locked the game to 30fps 60hz with Allow Tearing enabled and a TDP limit of 8-10(still testing)
If i wish to change any of these parameters i.e. TDP Limit, i have to invoke the steam overlay, make my changes and then quit the game, restart Steam Deck and go back into the game where i DO NOT EVER invoke the steam overlay.
Will report back after i see wether this "never opening" steam overlay actually does prevent crashing or not.

Remember to list your client and OS version numbers. Overlay is userspace crashes.
It seems like the cause for the "Verifying Installation" crash is linked to the TDP limit being enabled.
If i disable TDP Limit completely, the game no longer crashes into the "Verifying Installation" screen no matter what i do.
With TDP Limit enabled however( tested with 8w 9w and 10w) it seems like invoking any SteamOS UI at all ( "Steam Button" " ••• Button " or even volume control ) would cause the game to eventually crash into the "Verifying Installation" Screen.
To prevent crashing when playing with TDP limit enabled, i tried not invoking SteamOS UI after launching the game, not even to change volume. Seemed to help but would need to test for longer play sessions.
Worth mentioning;
Just Cause 3 is not a flawless experience on Steam Deck. It micro-stutters during intense action on SteamOS 3.5.7 and additionally on SteamOS 3.4.11 i have observed spikes up from a total power draw of ~11.2w to ~18.9w when using Steam Deck in handheld mode.
Perhaps TDP Limit affects the system as well as the game which causes the crash.
I'll update as i keep playing more.
Possibly possibly... it's quite a shame too because the new driver update did bring a ton of improvements to game performance and stability. Well hopefully whatever i and everyone else discover will, at the very least, contribute to their pursuit and elimination of the cause.
If is set the framerate limit to 30fps(60hz) the game will inevitably crash after less than 20 minutes of playtime. Sometimes in less than 5 minutes.
If i set the framerate limit to 60fps(60hz) the game runs without any issues.
I have tried using:
Proton 7.0-6
Proton 8.0-5
Proton 9.0-1
Proton Experimental
Made no difference to prevent crashing.
I have tried Hard Rebooting and Memory Retrain Bootup.
I have the full suite of crash report sharing enabled.
I can play for roughly 1 hour or just a bit over 1 hour and 30 minutes before the game crashes into Verifying Installation.

It is not fixed but the situation has improved.

I will update the post to reflect this.
It is worth mentioning that my Steam Deck had a visit to Valve’s repair center which meant that i had to Factory reset the device. That could have also contributed to the resolution of the issue.
In case this was in fact Valve Developer’s response to all crash reports and documentation, thank you very much!
Additionally, the game runs better than ever.

I wanted to add a note here in case anyone else if facing issues. I have the same problem with multiple games (E.g. Dave the Diver, Disco Elysium) that have no problem on my PC crashing and going to a "Verifying installation" screen.
My Steam Deck is up-to-date, and running on the same versions: Steam Client version 1719259903 running on Stable SteamOS 3.5.19. I have completed a factory reset and still have the same issue.
I have raised a ticket, hopefully it gets resolved soon!
