The mod "Unique Policy Buildings" in conjunction with your Soviet Civ mod causes the cities to disappear.
Details:
Once a player has researched and unlocked Public Bath House (must have Tradition as well) after possibly 3 turns, the city will disappear.
I'm not sure why this causes the cities to disappear, but it was interesting to look through my... 73 mods.
Although I don't any idea what can cause it either, but does it affect all civs? Or just my civ?
1. Civilization Game Files need to be verified again. (I verified it and it was all good)
2. There's a problem with the Mod's art placement and the Colloseum.
3. The Mod wasn't installed correctly.

About mid-way through the thread it'll talk about it.
And yea, it only happens with Soviet Civ. So I'll see about installing the mod just to make sure.
The double raze speed also doesn't seem to work.
This mod is incredible though. I don't even care.
