I can confirm I've had the same issues with the monorail train hub and the metro station attached to the 12-track train station, although the trains themselves are fine. I could upload a save if you like.
Apart from this, I notice that there might be something wrong with the island platform and dual-island platform metro stations.

The island platform station is not being used at all, or only one side works. If all stations are of this style, only the departing and terminal stations will have passengers, while the rest in the middle will have 0. If this is the only island station in the line, one platform will work. I labeled ths island platform station '2' in the save.
I'm sorry to say that you have not completed the full set of troubleshooting steps - which casts doubt on the fact you have read the guide thoroughly, however given that I was still able to open your save even though you still had custom assets enabled:

I was unable to verify your problem, I suspect though that you might benefit from reading the "Enabling Required Items in Content Manager" as you may have inadvertently turned off a required asset that is packaged in the mod - probably the metro vehicle: m100. If you turn this off and you have no other custom metro trains then no vehicle can spawn because there isn't one to load at all.

I'm getting less convinced that my tunnel theory is correct anyway - because in this latest save I can see you've added an extra tunnel segment before coming above ground and it still went weird.
The annoying thing is, when I load into your savegame, I can see what you've built, but if I bulldoze and try to replicate exactly what you did - I can't, the tunnel entrance appears, the pillars all show up.
I notice that there are some other custom assets still in use in the city (one was a petrol station)
Is there any chance that you might still have one last mod turned on?
All I did was re-walk through the troubleshooting steps and load my old save.

With the MOM installed ive placed my first depot down and whenever i click on the vanilla metro station, the map freezes not the game. Music plays i can select buildings and go into different tabs yet the time is frozen and i cannot place anything down. Additionally, when i go to place track down some pillars are missing and the track options menu does not pop up even though i made sure i have all required mods and assets installed

You can see I was able to place 2 stations and all configurations of track and pillar, and the menus pop up fine.
Could you do the following for me:
1: are you playing the game in online mode? without moving the steam files to a local folder?

When I exited to the main menu after saving the game, and reloaded my save, I got that weird ground pushing up where the tracks are problem again: https://imgur.com/a/OslNSZj
This may be a dumb question, but maybe this has something to do with the MOM version I am using. I say this because in the description it says: "This menu will pop-up anytime you select a MOM track to place." referencing the version 9 MOM menu, but I don't ever get anything to pop up when I select MOM tracks. In the content manager, I can see that MOM was last updated 7/10/2019 could it be that I don't have an up to date version?
