Is your dodo coop working any better after the updates? I made some changes and mine have been having an easier time. Make sure you don't park them right at the base of the ramp. There's a spot there that they head to to get up the ramp and if it's crowded, they'll have a hard time. It'll be more reliable if you stop them a ways away from the coop so they have some room to move around.
I doubt that I'll squeeze more medium flyers on those perches. I know it looks like there's a lot of room but it's surprisingly difficult to get them to hit the perches properly already. I'm sure you've noticed them flying around a few times to get themselves properly settled, even when it looks like they've already landed correctly.
For the last 2, absolutely! Good ideas! A terror bird cave is a bit weird and I'm not sure I can fit five direbears in there but I'll definitely work on it. :)
I'm thinking something you'd put in your bedroom (that's not a cage, but made a larger cage could work for some situations).
Example, I'd like a little perch for my Jerboa's. But since I almost always keep one on me when I'm out and about, it'd be nice if it fit into the room I put the beds in"

bears/sabers/wolves could all be used in the wolf den IMO, just allow us to change which one is being 'tethered'
snails/dungbeetles (to keep them from wandering/blocking doors) could be something similar to the dodo coop, but completely open on one side so you can open their inventories.
