Turns out its not just Advanced Rafts; its also ANY raft, vanilla or modded that can no longer be built on.

Its working for me, If I placed the foundation Next to the plllar ( I use the Pillar lowering Trick) And When I remove the Pillar once Im happy with the Foundation Height It Makes the foundation Go away, However If I do the foundation in the back of the Raft like where you stand Then Its fine I built out 8 celings ( Im using S+ And Using the No Foundations Required Config)

If you use the "builder's helmet" and set the no collision option on, you are able to ues the old methods.

I wanted to come by here and update....it does not appear to be the advanced rafts or standard rafts but rather an issue with structures plus. If i removed structures plus, went in and extended the advanced rafts using vanilla materials to as far was i needed, then came back with structures plus loaded in, I was able to continue building as normal. The issue was strange; it was like certain corners did not want to extend or could not be built on, vanilla or advanced as long as Structures Plus was loaded in. After reloading the mod, it seemed to fix it.

@ZillaDrake Did the same reinstalled S+ and Adv Rafts, still cant build out with S+ but can build out vanilla foundations just fine and swap them out.

@JDSteel yup. That's my solution for now. Crazy! I wonder what S+ did that broke their stuff?

@ZillaDrake I think its something WC did. back when i first started playing you could only build out with vanilla pieces. then for a time you could build out with S+ but only using vanilla pillar and thatch roof. Coding, its a Mother F***er

@JD hopefully they fix it but I doubt it. I really love to build ships and carriers and all kinds of nautical nonsense.
